Do you need a tool specifically to draw molecules, or just to edit ASCII art? An all-purpose tool which you may find useful is JavE (at http://www.jave.de/) which is an advanced drawing program for ASCII art. I would imagine that a general tool to draw molecules would be impossible, as it would be difficult to anticipate the clearest way to draw a 3D molecule in 2D. The best way to do this may be to post a couple of example molecules to this group and see what people come up with.
